How do I know if a particular genus of bacteria is present?

Answer

DGGE can detect the presence of particular bacterial genera and/or related groups of bacteria when these represent a relatively large proportion of the population, generally >2% of the community.  The detection of a DNA sequence having a high level of homology with a sequence isolated from a particular genera is a good indication of the presence of that genus or closely related bacteria.
